The main difference is that one is set in an all-boy's school whereas the other in an all-girl's school but other than that, they're rather similar.

The two shows are pretty much counterparts of each other. Both shows are a series of short daily incidents that just make one laugh. They both stretch the boundaries of daily life with unimaginable antics for entertainment.
If you liked Joshikousei no Mudazukai type of comedy you're going to love Danshi Kokousei no Nichijou. It's basically the same but it's about boys and stereotypes from boys' perspective.
Both shows have similar comedy elements, just with different character genders. Both are hilarious and fun to watch, if you like one of these then you might enjoy the other as well!
Both of the anime consist of short comedy scenes, and the three main characters of both series have similarities. If you love watching boys more then Danshi Koukousei no Nichijou is the best choice, if you love girls more then Joshikousei no Mudazukai is the best choice.

i watch danshi koukousei when i was in the same situation 3rd year highschool after test.. theit comedic was great..
joshikou.. man.. i laugh so hard watching this anime every single episode..
both leading by 3 main chara..
and other sup char too had their way of hilariousness..

-These 2 shows are extremely similar, with the only main difference being the change in the gender of the main cast
-Each episode explores random events in the characters' life, and they do it in such a hilarious way
-If you've completed one, the other is a must-watch :D

Watching these anime gave me the impression of them being counterparts. I say this because they have such a similar style of comedy and setting, that they seem to have been made to exist as a pair even though they have no real connection. They are both gag-humour anime about high school students, but as you can probably tell from the titles, one is focussed on girls and the other is about boys.
Both are comedies a about highschool boys/girls doing dumb stuff inside and outside of school with similiar coming of age themes.
