Hi there, sorry for late answer.
Well, my favourite visiting places are northern parts of Hokkaido and Okinawa, I love rural Japan. Depend on your Japanese level it might be quite a journey.
Kyoto is basically a must, would suggest some of the cities in Saitama, Chichibu to be exact, not only cuz of their great whisky but also Anohana takes place there, and others in the franchise. Would definitely see either Hiroshima or Nagasaki, preferably both, great, yet pretty impactful places to be.
Would also go for some animation studios tours, some offers that chance. ;)

I have to warn you though, more rural areas ain't as visitor friendly as cities, to the point of, somewhat peaceful, hostility. Should u visit these parts, remember to respect their culture, those people can be very nasty.
