Kyuubey understands emotion. He even says there are people from his home planet who possess it in the way a human would. He simply doesn't feel it.
I think the characterization is actually fine if you take the show for what it is - a brief 12 episode long anime with characters who are literally all 14 years old. I don't see how Sayaka is worse than, say, Asuka - a character from one of your personal favorites.
I don't think Hitomi is useless, either. She shows an example of a girl that wouldn't be targeted by Kyuubey, she is a well-balanced individual with plenty of things going on for her. Her emotional state wouldn't be too erratic, she is content. The energy harvested from her would not be too much. There are better girls to focus on. Sayaka, on the other hand, is obsessive over a boy who seemingly does not return the same strong feelings she has for him. Madoka is not happy with herself and views herself as wholly inferior to everybody else.

But I will say one thing - there is a good chance your perspective on this series will change during a rewatch. You'll understand things a lot better. There are many angles to view this show from and it's very impressive considering how compact it is.
final - If you haven't already, definitely watch 'rebellion'. It's great in many ways and you'd definitely appreciate the visuals if anything.
Nice and spicy review on VE! You just dropped it too early, coz it gets much worse and melodramatic afterwards. Everyone be saying "Episode 10 is the most depressing yet beautiful piece of animation ever", yet i lol'ed while watching that shit. You just missed the "best" part lol.
