I doubt you have watched hentai before, but wataten, like you said too, isn't even ecchi how can you consider it hentai loli when there just are a few bath scenes and even then it doesn't show anything lewd. Yes, Miyako fell in love with Hana, but isn't it just like Tooru fell in love with Kobayashi? It's just she doesn't understand what she's feeling either, I guess it's fine to be annoyed by hana cosplaying, but Hana wasn't comfortable with Miyako for it, but thanks to her making sweets which is a normal child behavior and just makes the show more realistic. Hana's mother never realized what Miyako was doing as they only told her she made sweets for them so why would she be angry...
You shouldn't expect a fluff show become dark, it's like watching k-on and saying "every episode I was waiting for Mio to fall in depression and kill herself. Doing that would actually be like a really shocking turn of events".

Kousei also forgave his mom, which victims of child abuse generally shouldn't be doing. His mom was an terrible mother and an evil person.
