For those who watched the movie when it came out and people were coming from season 2, it must be a bewildering experience.
Now that you've mentioned it, I can imagine a QQ season 3 using the material from the specials and the movie with Studio SHAFT at the helm could have been a much better experience, perhaps it might make me root hard for Yotsuba somehow.
As for why they made the movie, I can only speculate that they thought they would make more money out of it. Its box office figures is $18.4 million. Compare this with the Haikyuu movie with $100.4 million. I don't know if 18 million is a better return than making a full-blown season 3, but that's a likely possibility.
Anyway, I heard QQ's mangaka Haruba Negi rushed the ending in the manga, which is why if the QQ movie were to be made into a season 3 the way you're suggesting, it would need a massive rewriting. The honeymoon arc is an anime original as far as I can tell, and the mangaka was probably persuaded to write it even if his heart is already focusing on his new manga.
Before I end, let me suggest other anime similar to QQ. Your mileage may vary.
1. The Café Terrace and Its Goddesses. It's very similar to QQ but I didn't enjoy it as much. Some people enjoyed it more because the fanservice is on the next level.
2. Tying the Knot with an Amagami Sister. It's written by Haruba-sensei's assistant Naito Marcey. It's part of Fall's seasonal anime with 24 episodes. It's promising so far.
