I see your point; the 13 episodes are the main story, although it's not completely their if you haven't read the manga. In the final scene(13th episode) it shows everyone disappearing, but in Another Epilogue, he's still waiting for her as the President of the afterlife, as he can't pass because he can't forgive and forget about his life and everything he experienced.
Otonashi didn't have any regrets, he lived his life for what he wanted to be, and sadly died in a train wreck saving people with his medical knowledge, and being a kid that's something he shouldn't feel bad about, he saved many people in spite of his own life.
As it was proven by Yuri, she was their for a long time; they count up each day they're their, assuming Yuri Nakamura was their the longest as she was the founder of the SSS and couldn't get over her trauma's.
You should watch the further specials for Angel Beats! - Another Epilogue, even though it's short Otonashi is their in the Afterlife still, known as a legend.
