Kaie has been my favourite character so this really thing really bothers me:

In episode 2 of part 2, Kaie asks Shin to save them from the legion (Shin was dreaming of it). So that means Shin still hasn't shot her. But then in episode 10, Kaie thanks Shin along with all the others that had been shot by him. 
So am I missing something too obvious or misinterpreting something? Or is some part skipped about Kaie from the light novel just like many of the other deaths in part 1 they didn't show?

From what I understand from reading the lightnovels up to the point. People that have their minds taken by the legion can still have memories or say things that shin can hear and it is them essentially wanting their minds to be set free. almost like torture

It’s symbolism.

Shin is simply imagining these things because he is mentally “broken”. He imagines these because of his guilty conscience.

Survivors Guilt is a huge theme with Shin, which is why this happens with him constantly.

The legion can never "talk" with Shin, all the conversations he has with the people who are now legion is all part of Shins imagination. As the comment above me mentioned, Shin has severe survivors guilt which was amplified in p2 ep 11, hence all the thank you from the people who'd already died.

To answer your question tho, people who turn into legion don't necessarily stay in one unit. When Shin's brother lost the fight in p1 ep 9, he transferred his data into another dinosauria, the one which helped spearhead gang get into Giad. So, lots of shepherds which they've killed could actually still be on the battlefield in other units.

Im still surprised why people care so much about a side character with less screentime than a robot dog. In fact, every side character in this show probably has less value than the average filler character. Ripbozo stay oppressed.

Shin kills/destroys the legion in which her soul was, setting her free that's why she thanks him.

Shin's voices are imo imagined too. We don't really know what's inside his head. I think he might have schizophrenia or even more.

Which voices?

Legion voices are not imagined. We know this because everyone that shares his para-raid frequency also hear them.

The non-legion hallucinations are in his imagination though.

Kaie's and the others are thanking Shin for carrying them with him to their final destination. For being their Reaper, it's all in his head.
Which he later describes as a "meaningless journey."

it's a copy of her memory in a sense, the moment right before death. Brains are used as CPUs for the "black sheep" legion.
