They were okay with the principal being the literal Demon Lord in flesh and blood, with Beelzebuth walking around with wings out and everything. But James turning into a demon is like it's the end of the world. Did I get that right?

Maybe the church didn't have enough power / influence to attack a demon king from another country because of a treaty or something like that.

The Demon lord is a crowned Prince of the Kingdom . The School is located in a country that is ruled by the kingdom but has its own laws (think pretty much every state in the US). Having the Demon Lord as the principal means nothing as he is one of their rulers, with Beel being his subordinate. Attacking the Demon Lord would mean the country would pay a hefty price for it.
James is a normal citizen, demon or not, and can be prosecuted by the church and the people without rebutal.

Here is my take on this:
We all know that the demons and humans have a non-aggression pact. At first the demon lord was also shunned away but after what happened in episode 4, the demon lord's right to the throne was reinstated so it became ok for the demon lord to be the principal.

So, why wasnt it ok for James to be a demon? I think its simply because since the start of the second arc, James had already been framed for writing those letters which included Arstarte's (or however its spelled) name, which threatened the security of the school (Dont forget, the letter also states that Arstarte wants the holy maiden user dead). So this demon was antagonized since then.
In addition, there was also rumors of a hidden demon in the school which was causing harm to students (although there was a hidden demon, the part about him causing harm to students was fake, but the students didnt know that). That is why when it was revealed that James was the hidden demon in the school (and possibly Arstarte), people connected the dots and it made James look really bad.

It was only in the end of the second arc when the rest of the student council members knew that James was being framed that they began to side with him

If you take out the MC girl—especially since she has an amazing voice actress that fits her character perfectly—you’ll realize this show has tons and tons of flaws that go unnoticed because the anime is actually carried by the MC girl. Like, how come they don’t have the assassins confess to their crimes? After all, it’s not the church as a whole but only a part of it. If anything, the church would gladly cooperate to get rid of the assassins. After all, churches are always close to royalty… ah yes, this isn’t clear because it’s never shown in the anime. And that’s exactly what I mean—the anime is unclear about a lot of things.

The issue with James is personal—his mother’s family wants him dead because of their religious extremist belief that they must kill him rather than acknowledge that someone with their blood is (half) demon. Similar to how they kill off unwanted children (the typical reason being the "wrong" father OR it's a girl instead of a being boy)

From there, all the assassins (who are trained to kill demons that harm humans) are just following orders. They want to save humans—and, of course, not get killed themselves by other assassins for disobedience. So killing Arstarte was not seen as anything wrong, if anything, the student counsel showed that they won't kill human (aka, exactly what OP said, it's not an issue if person is not a danger to others, without anyone giving them a "lectures" of love and peace)

All the demons from the demon’s army are under the protection of the Demon Lord’s barrier, something a lot of people forgot. He knows everything happening inside the barrier, which is why it’s a safe haven from assassins, the church, and anyone else.

And of course, once again, this is a work of fiction, so honestly, everything I wrote could just be overturned if the author decided to say, “Oh no, actually, X and Y.” So I’ll just go back to what I was saying initially: I don’t think the author really thought this all out and just wrote whatever scenes seemed interesting.
