A good writeup from someone on /m/ who has seen the movie.

Walkure goes to Windermere for a concert to commemorate the peace, and then they go visit Freyja's village. Some mysterious enemy with a heavily modified Macross ship attacks and both Xaos and the knights get utterly trounced. Another new Macross shows up to save their asses and Walkure, Xaos, and red knight guy get on it and escape (the other knights either get shot down or left behind)
Turns out that the new Macross is captained by Max who has Exedor accompanying him as usual. He already retired from military service but got headhunted by Xaos.
The enemy is a group called Heimdall led by a guy named Cromwell and backed by Epsilon.
Cromwell used to be with the NUNs and pushed for the use of more technology like AIs and cyborg stuff, but that tech was always quashed by Lady M. He ended up losing his home planet and all of his comrades in some battle and blames Lady M and her anti-technology stance for it, and wants revenge.
He's accompanied by a guy from Epsilon who previously stole star singer cells from Windermere and combined the results of using experimenting with them with a Sharon Apple type AI resulting in a thing called "Seiren" which is a super AI that can also sing harder than real singers that they have on their ship.
Lady M is actually "Lady Megaroad 1". Nobody actually knows who she really is aside from that she's someone on the Megaroad 1, which is stuck in a dimensional fault.
Heimdall's objective is to open a super fold gate to the Megaroad 1 and destroy it and free technological progress from Lady M (also revenge from Cromwell).
Seiren projects itself with a "virtuaroid" avatar (a hologram thing like Sharon Apple) and starts off as a girl with black wings all over, but when it starts losing to Walkure in a singing battle it copies them and turns into five dark copies of Walkure called "Yami_Q_Ray" (= Yami-kure, yami meaning dark).
Freyja starts dying from singing too hard.
Red knight joins Delta squad and says Sheryl's service line.
They have an exercise to train for fighting Heimdall's ghosts. Max jumps in with his blue Durandal and single-handedly defeats all of them. Mirage just kind of gives up after Hayate is defeated and floats there, and Max just casually shoots her on the way back to the ship.
Max and Arado both say that Mirage is clearly not ace material.
A Heimdall android was on the base before they arrived and infiltrates the ship's bridge. Arado manages to destroy it but gets an arm and leg broken in the process putting him out of the action.
Max gets a bunch of other Macross ships to help out and they go after Heimdall. Freyja is dying so she gets benched.
Mirage becomes leader of Delta squad because it turns out Arado and Max totally knew that she's in fact leader material, not ace material.
The battle goes Heimdall's way because Yami_Q_Ray can sing harder than Walkure but Freyja returns and sings so hard that Yami_Q_Ray is moved by her and starts singing with Walkure. Hayate gets the same sparkly power up Alto did in Sayonara no Tsubasa.
The Epsilon guy decides to take Seiren and bolt but Cromwell has his men gun him down. He decides to have a last stand and orders his men to abandon ship (looks like both Epsilon and Heimdall might return).
Hayate pierces the barrier and makes it into the Heimdall ship's bridge but Cromwell presses a button to fire the cannon at the portal leading to Megaroad 1 (the positioning also means the shot will graze Windermere and kill everyone on the planet). Max has his fleet open fire at the ship's wings and its shot misses and it blows up.
Hayate makes it out of the ship with Seiren's core, and finds that there was a baby inside it (clone from the star singer cells). Freyja dies from singing too hard.
Post credits is Hayate and the child now grown up a bit in the apple orchard in Freyja's village (it was razed when Heimdall attacked but Hayate recovered a single apple and promised Freyja that they'd regrow the apple trees together).

The Megaroad is shown three times, once during the explanation by Max and twice when Heimdall opens the gate. The two silhouettes are seen twice during the latter two times but while they're obvious "hey look at THIS" moment they were too fast for me to actually make out who they were supposed to be.
Also the Megaroad seen in each of these cases is a single (fancy and detailed) static picture.
Is the movie showing Hayate and Mirage getting closer near the end of the movie or is the Hayate/Mirage thing definitely dead? I was disappointed that Mirage never really got a chance in the not-really-triangle relation that Hayate/Freyja/Mirage got in tv series.
We already had a hint with the tv series but this movie is cleary trying to put the megaroad and original trio characters at the front of the story. I wonder what they are gonna do with them in the future. I hope it's good.

I just saw the movie earlier today. Sometime in the middle of the movie, Mirage has a one-on-one convo with an insecure Freyja. Mirage says that she liked (past tense) Hayate, but now her feelings for him if more along the lines of her admiring how he flies so freely and whatnot. So Mirage pairing is pretty much dead, too.
