Because it's anime? Jokes aside chuches tend to use their power historically as a way to fufill one's greed rather than achieve salvation. It's been used many times in the past to control the masses and is quite effective at that. I have a video up on my channel about religion and the control that they have, but I'll get the relevant bits and paste it below to save you time. This was from my fire force video to do with religion, editing was kinda horrific but check it out if you are interesting.
'Religious leaders often perpetuated that specific kings or emperors were “ordained by (whatever god)” and for the people to rise up against them would be blasphemy. To question their rule was to go against “God,” thus risking damnation. Religion essentially was twisted to allow for selfish ambitions, greed and power.'
You only need to go back slightly in history to see that is how religion had been used, especially in western countries as a form of oppression but now I think its more harmonious!

nah, its just hinata being overly emotional over shizu death. its a reckless decision and she's gonna regret it later

and the god himself actually didnt order anyone to destroy tempest at all, these a bunch of edgy believers and their masterminds will definitely get punished by the god himself

Because religion as system is nothing more than way to control people and even countries and kings or emperors. Basically believe itself is something which gives people hope but systems which are build on top of believe are just control systems for different rulers. In community majority's believes and values are which creates the foundation for organized religion. Religion system in community is way to force majority's moral views to whole community. It ensures community's coherence. The problem with religious systems are that they are very susceptible to corruption because shamans, priests, pope etc. has extreme power over people via believe. They can sway people easier than any king or emperor could with all their gold and wealth. Thus religions have more power and bigger they are more corrupt they become. It doesn't matter how small religion is. When there is power there is "corruption". Even small rural communities, which might have their own believes, has usually some sort of powers structure build on believe. Religious power is usually odds with secular power.

Both religious power and secular power are needed for human society to function. Even if you are atheist people believe something. When people believe something it can be organized and controlled. Religion too do lots of evil things like secular rulers do. Religion is not immune to evil because heart of it religion is just control system for people. Thus even today we can se great evil done in the name of the religion.

East has always seen western church as threat to them. Church is always trying to undermine local cultural values. There are times when it has been done with swords and there had been times when it had done with baubles and manipulation or pretense of help. More people you have in your religion more power you have.

For personal perspective I see almost all major religions as some sort of evil. They all think they are right and then they try to enforce that righteousness to others. Of course church do also good but that is just eyewash for them to get richer. They all are build on top of good ideas but execution is always not very pure. As they say the road to hell is paved with good intentions...

And of course when we have something big, powerful and "evil" like Christian church it is really easy trope to have in fantasy. I just can't remember fantasy setting where church weren't somewhat evil or seen in negative light at least.
