I'll be honest with you when I started watching this series, I didn't like Suitengu at all, to me he was a shallow and uninteresting villain, behind and evil woman that would constantly abuse him (and rape him).
But as the series progressed and I learned more and more about his past and motivations he became a more rounded and multidimentional character. What a shift, He passed from being a money lover submissive subordinate to a money hater mastermind with a plan for vengeance.
And boy what a plan. First he allies himself with a powerful group, becomes said group's boss "love pet", creates a special corrupt club only so he could reunite all the evil money-loving people, took advantages of the genetic work done on Kagura became a mafia boss and took the company to the highest place just so he could bring it down and run it to the ground.
He succeed in his vengeance, he killed everyone he deemed corrupt, he effectively destroyed the capitalism that had cost him his and his sister life and then died. And another thing is that, I remember when I was watching the first few episodes and seeing how they would put all their money in huge boxes in several warehouses because it was so much, and at the time I was like "Dude have you never heard of something called a "Bank"?" and then when his plan to burn it all was revealed I was like "Oh so that was why".
A good villain is one that makes you care for them, and in my opinion Suitengu did that, sure it took him more than a dozen episodes but he did. and because of that He is to me, the second greatest villain character in an anime series ever.

Suitenguu got more and more real troughout the series. And by real I mean believable and interesting as a bad guy who really had a reason for it all and isn't all bad, not even (especially not) at the end, but also when he let Saiga escape at that research facility.
Took him quite some time though, in the beginning, just like you said, he was just a simply, shallow bad guy, but he grew more and more into a real person.

Suigintou from Rozen Maiden is the one villain I like more than Suitengu, it is a coincidence that my #1 and #2 favorite villains have very similar names.
Now, I see you haven't watched Rozen Maiden, so let me elaborate, you see how in most animes the hero has to face against a (or several) stronger opponent(s) and even when he is losing he can always succeed if he has enough DETERMINATION and desire to win, because he knows that if he loses the fight he'll also lose that which is important to him? well that is basically Suigintou (except that she is still the bad girl).
Now in Rozen there are these 7 dolls that most fight each other in "take" the others "Rosa Mistica" (their soul) and when one of them has all 7 Rosas Misticas them they become the "perfect girl" and can be reunited with their Master/Creator (some dude named Rozen). While all the dolls are participating in this "tournament-like conflict" most of them (The good dolls) decide they don't want to kill their sisters and are content with whoever their current owner is, but not Suigintou, she is the only one without a current owner (I forgot to mention before all the other dolls could be "awakened" they require that a human "activated them", so each doll lives in some person's house, and in battle they can increase the power of their attack by drawing from their owner inner power or something like that).
Anyway, not only Suigintou fights without the help of a human master, he can kick every other doll's ass, not because she is the most powerful, but because she is the one that wants to win the most. Her motivation? she just wants to be loved by Rozen, she was the first doll he created (and thus the model with the most defects) during the series the protagonist (who would be the 5th doll, if I remember correctly) would frequently taunt her by calling her "junk" which would push her berserk button.
We also learn about her past through an ova that was quite a tearjerker and establish her hatred for the other dolls and in the final episode of the first season she fights on par with 3 or 4 others doll (without help from a human owner), but she doesn't exactly has the upper hand for most of the battle (in fact it looked more like a hero vs 3 evil minions fight). She is obviously estrugeling to keep up and manages to do some serious damage to the other doll (but of course she is the villain and is essentially trying to kill the others so she loses in the end)
I don't think I have expressed all the thoughts I wanted to convey, you would need to actually watch the series to understand, but what I'm trying to say is that, for Suigintou, I see her pain and understand her motivations. and when she

I actually felt sorry for her, and that was the first time ever that I actually felt bad for the villain, so that is why
TL;DR Because she has such a strong determination and sympathetic backstory
I loved the show Speed Grapher over all and there is something about it that makes me love everything about the whole show. From the coolest bad guy to an awesome hero.
