The story "resets" any time certain conditions are met.
So basically the story in the game has been going through many loops (unclear how many).
There is a certain part in the game, where it is the final fight with Kaiser Insight.
Yuuki gets badly wounded. He is given the choice to go back and continue the fight, or give up and have the world reset again.
If you choose to go back and fight, you eventually win and the story continues. If you choose to give up, then it is a bad ending where the world resets again.
The anime appears to be a continuation of the world where you choose to give up and have the world reset, though there are still some differences with the game's bad ending so it is not 100% clear.
Anyway, that is the main reason the story is different. It is a different loop from the game.

Other reasons it is different, are because of choices made by the anime staff, and also because of the format of anime vs a game.

That's right

I do think that it's fine that the anime stands as it's own, and I could say the anime is more on to cater fans.
