Actually I think without it some of the backstory for Nagisa would've been erased or turned into something generic. The abusive Mom story was actually something new and refreshing. If Nagisa would've been a girl then that whole story would've been condensed to a normal abusive parents story(by which I mean it has been done a lot before). We have also seen the story other way round a few times too so this was actually something new. Also the fact that Nagisa looks like a weak girl actually helped him in being a better assassin too.

Wasn't there a whole episode where it was shown that his mother was a nutjob groomer who forced him to look like a girl? I mean, it's quite accurate to the reality we live in today but that doesn't make him female.

Changing Nagisa's gender would have major impact on so many aspects on the story, there is no should or shouldn't.

Personally, while watching the anime, I always thought Nagisa was trans. With the rolled pant bottoms, the feminine name, the build, the height, there were a lot of hints. I just found it so cool that every character was totally fine with him and validating his gender all the time. I wish it would be like that, it would make for a better show for me.
