No. You don't need to watch the 2006 season. You don't even need to watch the episodes in order, with the exception of a few stories that are divided in two parts, every episode is a self-contained story with different characters and themes, the only constants are the protagonist and the Mushi.

That said, I don't know why you'd want to skip the first season, all of Mushishi keeps a very consistent quality so it's not like it "gets good" after a certain point.

You will not understand a lot of things, some of the scenes won't make sense if you don't watch season 1, for example how Ginko lost his memory.

I would suggest watching it but it’s up to you, you wouldn’t understand much at all if you don’t other wise and it’s a very well written enjoyable anime.

I mean, this is an episodic series so you don't have to. But why wouldn't you? It's a great experience, and I wouldn't want to miss out on 26 great episodes of it.
