It's pretty vague whether or not he's changed from good guy to a bad guy over the years, but I still believe he's on the good side.^

And, with the things said in the manga, he's still fighting the Hiragis. :D

Ya its hard to till what his motives are but i believe his trying to do good and trying to insure humanities survival,the experiments on yuu is trying to give humanity a upper hand against the vamps and the shitty hiragi family(except shinoa,mahiru,shinya there all right) even it might seem bad but humanity needs this just like how they needed the cursed gear just to stand a chance.
