So I'll be trying my best here to explain/give examples of how the anime is making these subtle changes from the manga, yet how its remaining in canon.
The changes are necessary to change the slow start the manga had and introduce all the main characters asap.
Feedback and help will be greatly appreciated.
I'll edit this as the anime goes on.
Episode 1:
Remained faithful to the manga.
Subtle changes include:
- Altering the method in which Sakura first saw the people burning. Instead of waiting for the next day, she went immediately to the scene.
- Showing her practicing Aikido instead of it just being mentioned, and actually using it against G-Falcon.
- Leaving out a very important detail.
Her abnormal strength of being able to carry a lot of weight. That is one of the first characteristics she shows that is unique
to being a rare kind
- Sakuras secondary friends weren't shown here, but I'm assuming its being withheld until,
Reis Welcoming Party
Episode 2:
- Yuuki is introduced extremely early. Where his Yuuki's fist appearance was in chapter 35.
A theory on his appearance will not hinder the plot.
Yuuki has one goal and its tied in with the Re:Codes, specifically Shigure. He can make his motive clear when he confronts Yukihina (Who also appears early) or Hitomi if he thinks he also works with Shigure, which does appear look so as he is with Hitomi.
- December 32 is briefly shown. This is actually the biggest hint at possible sequels
Episode 3:
- Yukihina appears shortly and Yuuki recognizes him.
- (disproved theory) Hitomi actually makes a movement and taps his own head. This could be a indication of
Yukihina being manipulated by Hitomi's power. It can be possible that its a feint or it was done on purpose, like how Code:Revenger purposefully got caught by Hitomi in order to not get busted.
- Yukihina's goal is what it always was,
Revenge against Heike. Since Hitomi is going to clash with Eden, Heike will be there too.
- Seeker
issued a command to Yukihina to find more info about Eden from Hitomi.
- The police chief was in contact and assisted Hitomi, which was not in the manga. Its exactly how Seeker
uses criminals in his schemes and not actually giving a damn about them, but just using them
Episode 4:
- Toki and Sakura meet differently but, its basically the same. This episode was used to show Toki's reason for being a Code Breaker, but it was actually just a prequel to what will still happen when
Toki comes to fool around the school. Like when he meets Nenene eye to eye
- Heike is still just randomly introduced as a mysterious/suspicious person, who drinks tea everywhere. Exactly like in the manga, but just slightly sooner. It should have been after this
"Organ trafficking"
incident.

Organ Traffic
incident changed to Power Research Facility. It may or may not have a minor change on a specific and also minor plot point (Episode 5 reveals it did have a minor change)
Episode 5:
Not many changes in this one.
- The organ traffic incident was changed to a power research created by Prime Minister Fujiwaru.
I already said in relates to research that will be shown in the future
- Surgeons using kids as tools in valid as special power originated from life force. Kids probably have more vitality than adults.
- Rare blood type of Chisa was not mentioned. She was also turned into a power user. She states that the "Fireball man" would replace her bad parts with good ones, hinting that she may have needed the organs of someone compatible with hers. Similar to "the arm"
- Tabata's assistant was working with hitomi. In the manga Toki asked if it was "Seeker" but it was never revealed.
- Yukihina visits Prime Minister Fujiwaru and the PM talks about his boss, hopefully referring too
Seeker
Episode 6:
Some events are totally skipped and some are put in earlier to correspond with the changes.
- Toki meeting with his father is pushed forward since its part of the Hitomi part.
- Rui is introduced WAY, WAY early. This will be hard to explain. Need to wait for more episodes too see how its goes.
- The classmates welcoming Rei was kept and all of Sakura and Rei's main friends are finally introduced/makes an appearance.
- Heike still has his erotic novels. Great. The ultra fresh young man
- Kanda is revealed to be a agent of Eden. Didn't really matter how it was revealed. Its very minor. She is basically just a informant too.
Episode 7:
This episode seems to throw everything into a chaotic mess. It'll be hard to explain this.
- Yuuki's Nyanmaru obsession is revealed to Sakura and he thinks of it as her based on her actions. Happened soon after meeting in the manga and happened just as soon in the anime.
- Sakura's reaction to Rei's lost state was drastically changed. She found it funny since he couldn't kill in that mode, but since the situation they were in at this moment, it wouldn't be logical.
- Heike reveals his position as a judge, which happens too abruptly when revealed in the manga. This is better
- Questions about code 01 are dodged when Sakura tries to get info, but in the manga the real code #01 was never shown and its quite possible that Hitomi never got a replacement at that time. The anime reinforces that little detail.
- Toki and (Heike and Yuki) scenes were faithful to how they act in the manga.
- Scenes from the Haruto arc (Yakuza and Sakura's father giving Rei a warning and the sword) are added to Hitomi's. Those were important.
Seeker is also a swordsman and gets trained more by Shibuya
- Sakura's
rare kind power is made very evident
- Sakura's parents look in awe at the entire scene. It hasn't been revealed that
she is adopted and it actually serves a good purpose and it is revealed much later that they are relatives and its never shown if they knew about powers before, which should be, as their expression showns when they first take her from her parents
- Rui and Heike's interaction next episode will be vital.
Firstly..that Nyanmaru mascot person isn't Shibuya though. Just listen to the voice. It should be obvious. (Shibuya is a male character at least...and in fact, looks like his "voice" will be a lot deeper than that, judging from the drama CD voice. Dunno who the seiyuu is though...) It's probably
Kanda in disguise just to draw Yuuki's attention.
Secondly, I don't think Hitomi is manipulating Yukihina though. At least it doesn't seem so in the PV and his character's description at the official page. I mean, why would Hitomi controls Yukihina to "converse" with him? He doesn't seem like a type of madman who will "control a doll" to talk with himself, at least from my own viewpoint. Also, Yukihina's character detail actually said that he works for Hitomi "to achieve something", so I guess they'll give us what "that thing" really is.
My guesses as of now: either something for Seeker (aka sequel for sure) or just his usual "revenge on Heike".
Third, I don't think that guy is doing an organ trafficking anymore. Rather, it seems like he's researching on special power instead. I'll definitely wait to see what happen with his daughter in the next episode though, but I think it'll definitely change.
Fourth, I still find it impossible to introduce Rui in anyway other than completely altering her character as a whole. I can guess that they'll probably throw that whole "Prince Ruirui" misunderstanding down the gutter, since it's impossible to do that...without Shibuya Mansion, but can she really be introduced before they ever introduce the Seeker...and the Re:CODES? She WAS a Re:CODE, and unlike Yuuki's introduction, it will affect the story in at least one way: she can never be together with Heike unless they change her past. The very fact that she's a Re:CODE is why Heike despises her so much. There's no way they're going to introduce the whole Re:CODE thing to us within less than 13 episodes for sure, so if it wasn't because she was a Re:CODE, why would Heike hate her at all? If they make him not to hate her, then it'll definitely change his character too (since his hatred is just so apparent. How many times have we saw Heike avoids showing gratitude to Rui and make remark to her as being "evil", despite of how nice Rui is to him?) So...tbh, as of now, I'm still doubtful about Rui's introduction. I don't really care much about Yuuki's, since you're right, him being introduced this early will make no difference to the whole thing (and in fact, make more sense that he should be the first to find Hitomi, taking into account his hearing ability), but Rui...I'm extremely worried as of now...
Also, as a small point (though it probably won't change the story either)...Toki doesn't smoke in the anime. Don't know if it's just as censorship or what, but...
don't know how many of you have noticed, but whether he smokes or not does indicate major changes around him. He said he quit smoking after he lost to Kouji, to show his determination to overcome him. He went back to smoke again...when was it? When he decided he'll kill Ogami during the Emperor Arc? Or was it when he opened Pandora Box? Not sure, but I do recall that it has something to do with the Emperor Hunt as well... ._."
I was hesitant to write that it was Shibuya, but I had no confirmation like you had. I guess it also explains why
Yuuki never called him Fakemaru

I see now, that does make more sense. (I did not check the character page for Yukihina) I'll bet for sure now that he wants revenge againts Heike, since Hitomi is going against Eden and therefore going against Heike too. Yukihina lives solely for revenge.
Although, I think another theory can be that, he is following a order from Seeker, like maybe getting information about Eden from Hitomi.
They did say it was a Special Power research facility, so I guess that's true too.
But the cover up will "Organ Trafficking". He probably kidnapped people to experiment on and when he get killed, the news will say just that.
His daughter can still be sick, but instead of needing organs, she has a unknown disease which he wanted to try curing with a special power.
Rui
Obviously, I only have theories at this point.
1)She will not interact with the others but only with Yukihina after Hitomi goes down.
2)She is introduced and told to do a mission with Oogami and Toki or someone freaks out saying that the Prince is coming, in which she meets Sakura who mistakes her for a male, but finds out through a different method that's she's female.
3)If she interacts with Heike and the others. He can show resentment towards her, and everyone sees it, but Heike doesn't explain why or about the Re:Codes. You know how he likes to withhold information and lies on occasions.
4)The Re:Codes do get mentioned. In which they can be shown through silhouettes. If they already showed December 32, that's not impossible. It will also be a good cliffhanger for a possible season 2
Smoking:
I can't remember either. But lol maybe instead of saying he'll stop smoking after loosing to Kouji, he'll say that he would stop fooling around with girls?
I just went to double check, he started smoking again during the hunt.
I also noticed in chapter 194 that he was eating a lollipop.
When did that start?
