That Ayami person or whoever that was dropped entire backstory for the audience so we kinda know how those characters ended up where they are.
Dokutah (protagonist) having an amnesia also kinda helps.

Yes, they are practically just animating the beginning of the game, so you don’t need to actually play the game to actually know what’s happening in anime. But if you do want to play the game, then you’ll know what happens in the beginning of the game.

Read the synopsis before you start to watch(It will make more sense) and the same artist did another song for Arknights before. It's called Untitled World, if you don't mind too much about spoilers you can watch the official video.
