It's about the Novas and how they're a big threat to the entire world. In the setting that "Freezing" takes place, Novas have been more frequent and with the rate its going, Novas will end up killing all of the Pandora in existence and humanities last line of defense against them will be gone.

It's been a while since I've seen the anime but from what I can remember, the first season showed how destructive the Novas are and also introduce the characters.
Second season was more so about how far their military organization will go to make more Pandora by unconventional means. Chevalier wants to full support of the public so they have to show them that they're working on stopping the Novas where ever they appear. They were willing to risk the lives of the E-Pandora which caused them to lash out and take trail drugs. Because of the effect the drugs had on the E-Pandora's stigma, they started to become more like nova and one of them even became a Nova and wiped out even more Pandora.

So at the end of watching of watching freezing vibration, they were pretty much saying that humanity is fighting a losing battle which IMO would be an awesome ending. I don't like happy endings as much anymore.

Unfortunately as for your question about "What is a nova?" Its seems the manga is currently trying to explain that in great detail.
