This means you can reach to an ending in which the protagonist is being loved by multiple heroines at the same time. And somehow manages to keep them all without choosing one over. This situation can result in both erotic (leading to group sex scenes) and comedy (stuff that you see in all those harem anime) endings.

That villain poses a threat to the protagonist's harem as he attempted to rape the heroine. Besides, it looks weird to me that another male character is more popular with women than the protagonist in a harem series.

Anata dake Konbanwa does not qualify as it deviates from vanilla harem. The dark-skinned guy actually has a larger harem than the protagonist and attempted to rape the heroine. (Who knows if that guy would do it again?) Nevertheless, I've added this series to this post.

Kan does not count for three reasons. First and foremost, it is not a standalone series, that is, it is contained in a collection of stories. Second, it is reverse rape (and bullying) in nature. Third, it involves adultery (i.e. the coach), deviating from vanilla harem.

Shiro Kuro Royal does not qualify as three girls have other male sex partners except the protagonist. (See the last chapter.) In addition, at least one of the three (i.e. Julia) is cheating on her boyfriend.

I think Anata dake Konbanwa's ending would count as a harem ending. It ends with most of the girls accepting a harem and trying to start an orgy.

Chapters 3-6 of Kan are about a kid banging an entire girls softball team. In the end he gets a few of them pregnant.

Shirokuro♥Royal ends with the girls setting a schedule for when they can be with the guy.
