An all-girls class of ninjas are forbidden from coming in contact with boys. In Himawari, they are just banned from the neighboring boy's ninja school while in Kunoichi Tsubaki no Mune no Uchi they are banned from all men.

Both shows feature supernatural-style ninjutsu.

Both features a female ninja MC. They are quite different in genre and theme, however. Nobunaga no Shinobi is some history represented via comedy, while the other is set in a fictional world.

Both shows are about cute girls training together in a world with historical Japan aesthetics.
Soothing and innocent atmosphere, but with chaotic zaniness and slight Yuri undertones. 
Energetic and wholesome growing up together and forming bonds.
Clean art, voice acting, and pacing.
