Most of them but no exclusively comedy.
Not including sequels.

Examples include Hoshiiro Girldrop from Poputepipikku or Serious Squadron Gachi Rangers from Mitsudomoe, maybe even the first episode of Osomatsu-san. I suppose that even Bobobo-bo Bo-bobo would count in a certain measure,...I suppose many anime include in-universe anime, but few make of it an entire episode / a longer section of it as a gag, or alternatively change the current anime radically in style/genre to make it seem like nearly a different anime entirely.

Was looking at some fan art one day and it came to my attention that fanart (and very good fanart) is an extremely good indicator of how important an anime is. So taking away the fanart factor from this list. Here is a list of very important anime.

This list is based on many objective factors.

This list includes arthouse (gonna strech this term in this list) that are have multiple episodes that from one story, so compilations like Neo Tokyo or Genius Party will not be in here.
Expect TV anime series and OVAs (they usually have 3-6 episodes 20-40 minutes each).

Regarding TV anime, here you'll find more "modern" series like Kaiba, Haibane Renmeim Flip Flappers, Sonny Boy, Artiswitch which feel a bit different from 80's shows but are still very unique compared to your typical anime so I believe they qualify.
