Both anime deal with bullying, introversion and loss. Both have some fantastic elements to it. In each case there are characters who strike up difficult relationships with mysterious children. Both animations are nostalgic. They are excellent exercises of the viewer's emotional health.

Clione no Akari is a short anime about bullying and the effects it has on the bystanders that do nothing. Samurai Flamenco is an anime about a guy who makes a decent effort in becoming a superhero. At it's surface, they're nothing alike. But once you finish watching both of them there's something there that I can't mention due to spoilers.

Both main characters had suffered bullying. Both main characters are in a "special" or different condition from the rest of their group.
